When making an Eyelet board how far should the eyelets protrude through the board?
Pics below of two length of eyelets, one is flush and one slightly protrudes.

You don’t need much, but the eyelets should be longer than the thickness of the board. Typical is 0.090 eyelet length for 0.062 (1/16”) board.

Hard to tell from your pics, but as Martin says, they should be slightly proud of the back surface so they can be peened over to keep them in place.
That said, you can use the shorter(flush) ones if you lightly countersink the hole on the back-side of the board to give the expanding metal a place to go. Not ideal, but works fine.
