What in the world can cause this, I don't even know where to begin to look.
I have a tweed champ clone (with a vibrolux OT) and everything works fine, but...I get a weird overtone on the notes, it's especially noticeably is I play a closely voiced chord up the neck, say 12th fret or so. It's like a slightly out of tune overtone, kind of metalic sounding maybe.
Also, it seems to just not sing and sustain like it should. Something just seems very slightly outta whack.
Sounds like maybe underfiltering? Well I bumped my first filter up to 40uf with no relief (but I got a more firm low end). Could this be a lead dress issue? What can cause this?

matt, what is the filtering all the way down the line? Plate>screen>preamp?

Does this only happen on the one amp? Forgive me if you have already thought of this, but it sounds like you might have a problem with your guitar. Strats especially will get an out of tune harmonic as you go up the neck if the neck pickup is too high. I think my guitar repair guy called it a "wolf" tone.

I don't think it's the guitar (a les paul), it sounds fine with other amps.
The filtering is 40uf then 16uf and 8uf.
