is it safe?

Will it hurt my PT to run it with no load on the secondary? (I am worried about internal arcing). The secondary puts out 345-0-345. I want to experiment with the OT and choke layouts, so I will need to monitor those devices as I move them around a live PT. thanks

That's fine, just make sure you insulate the ends of the connections carefully and use a small fuse, 1/4A or so.
